My question is will Kenko tubes work with the D90 and....

AF-S Zoom-Nikkor ED 18-105mm VR

50Mm F1.8D AF Nikkor.

Are there any compromises?

Yes, the tubes will work with your D90 and lenses.

Compromise is some loss of light, but no optical degradation.
