Well I feel like a relieved idiot updating you on the lens but I've cured the problem.
Took the lens off the camera to have a look through the glass like dinners suggested and I could see 3 water marks on the inner element (the one closest to the camera when attached).
So I gave it a quick...
Tried the lens without the filter on and it's exactly the same. Have noticed my sensor is filthy though - could that be the source of the problem even though other lenses bokeh is fine.
No matter what lens I use and point to the sky the same dots appear which is obviously the sensor - but only...
Ok, just taken the same photo with the 35mm 1.4 (suspected faulty) and the 50mm 1.4.
Sigma 35mm. (notice the same marks)

I was playing around with some out of focus shots yesterday at a wedding with my new Sigma 1.4 35mm (Art) lens and I've noticed some really strange dots on my image...
Now I haven't had chance to test a different lens yet, but I'm suspecting this is from the lens and not the camera?

Thanks Siltyg - I can only seem to get good photos of him at the minute when he's sat still - as my 5D Mkii is quite slow at focusing... Maybe when there's some better light in the next few days I'll get some action shots of him.
