Have you ever found that the suction pads you are using have marked the paintwork?

Don't know just what you are using them on, but suction pad marks can remain for ages on a variety of surfaces.
Sometimes see the marks of the suction grips used to lift shop windows into place.
 
Which suction pads are you using?

I'm not too sure about the lever type ones but the pump ones look much better.
 
When using the Manfroto suction mount there is sometimes a little ring of rubber left behind that needs a bit of polish to remove, no permanent damage, although I do prefer to mount it on the glass where possible.
 
No. However using glass lifting suction will damage paint.

Also, don't stick suction cups on stickers/wrapped cars or on the protection film as it will leave marks.
 
as long as you clean the surface thoroughly you should get no marks.

However if a car has been newly resprayed - i would give it a good few months before you put suction pads anywhere near it - something to do with how the paint layers bond together.
