It prevents Moire patterns that Bayer sensors can be vunerable to when taking pics of repeating geomatric patterns(clothing fabric for example).
It also results in a slight loss of sharpness though so I'd guess an D800 without one would be aimed at Landscape shooters who rarely ecounter such patterns in a natural enviroment.
