I made a time lapse video today made up of 1611 images on a GoPro 3+. When I transferred the files to my computer from the sandisk ultra 16GB SD card the images were in 2 folders. 1001 images in 1 folder and the rest in another. Is this normal or is there an issue somewhere either with the card...

I haven't, no. I charged it up, did all the calibration and stuff then up it went. Was a wee bit peeved when it got out a bit far then decided to come back "home" after it reached its limit.

Does that include the Phantom FC40?
