The advantage of using a carrier is that you can have a system for knowing which are charged (contacts down) and which are used (contacts up), whereas it's a bit of pot-luck if they're all swilling around in the depths of your camera bag.The chances of shorting an EL15 battery are fairly remote given that the contacts are recessed. I'm sure you could pop it in your bag without any problems. Probably best to avoid throwing your keys and loose change in alongside it though.
I like your idea. I usually put the dead batteries in a different location in the bag. I'm soon going to be putting on little dot labels to mark the batteries (and memory cards) so I know exactly which is which. It should also help if I ever get an intermittent problem to see if the battery or memory card was the same one it occurs on. Official EN-EL15 batteries used to come with a half-case that covered the contacts. Tend to put discharged batteries somewhere other than where my fresh ones are to avoid any confusion.
Tried dots (with numbers on) - personally couldn't get on with them. OCD kicked in, had to start each outing with No.1 installed. Hardly the best way to maintain even battery wear. Memory cards are similarly stored separately with the read-only tabs engaged.
The ThinkTank battery holders are very handy (Amazon link), there are two- and four-battery versions. Although for very small batteries such as those for the DP2M I use a CF card key chain wallet.

I think you're over thinking it. I've been just tossing them into my bag for years and I'm still alive. The downside is finding them!
