I have tried using a test chart to test my canon 400D and Canon 70-200 f2.8 IS combo.

I used the fous chart and method from here: http://focustestchart.com/chart.html#Instructions

Here is the result.

It appears to be focusing slightly to the bottom of the focus line but not by much so I guess it's ok in that respect.

The thing I noticed was that the 2mm mark on the right hand side is MUCH sharper than the one on the left. I focused on the center of the focus line as per the instructions and used the center point AF. Why would one side be much sharper than the other?
 
I tried this test out and even though it was slightly off on the focus, once I used the lens in the 'real world' there were no issues what-so-ever. It could be as simple at the angle of the canera/lens not being 100% correct.
 
Well looking at the picture, I would say you are favouring the right hand side of the chart which could explain it ie; not dead center!
 
It's dead easy to cock things like this up by not being absolutely paralell to the chart. Believe me it's far better to go and take some real pics in the real world in decent light, and have a look at them. Only after that, go back to the lens testing thing if you still think you've got problems. More than likely everything will be fine.
