Nikon D200 setting e3 and white balance

In the Nikon D200's setting, under Custom Setting Menu, under Bracketing/Flash, setting e3: Built-in Flash Mode, where you have four options: TTL, Manual, Repeating Flash, and Commander Mode.

Do the 'Manual' option affect the White Balance?

I was at a basketball match, tried to get White Balance correct but still get hints of orange under fluorsecent lighting, no matter what I did, i could not get the setting right. Wasn't using built-in flash during the match, but did use it after the match, and noticed that even it left the photo with orange hint. Later at home, I was just doing a few test shots with the built-in flash and noticed they come out bit darker. So I decided to check settings everywhere to see if I accidently set something wrong, found that setting e3 was set to 'Manual' so I switched it back to 'TTL' then took a test shot, and it came out right.

Haven't had a chance to try test shots under fluorescent to check.

I figure that setting should only be related to the pop-up flash, but wonder if it also affect the White Balance too?
