Maybe I'm just being stupid and I'm sure someone will tell me ....

Why is it when I shoot the same image with the exact same lens ( a few seconds apart) with the same settings on these two camera's the image off the 3100 is always much darker.

Very odd...

I couldnt think of any reason why this has happened, other than there must be something different. Do you have some examples you can show us with EXIF intact?
 
Set to manual? If so - check the auto ISO - but as Nick says we'd need to see EXIF's from the two cameras
 
Is it actually darker in the file, or on the camera screen? Could be the brightness levels are different on the LCD's, but if its actually on the files, then could be many reasons.

Ive had lenses that inexplicably underexpose on different bodies but not a camera itself.

I have. I had a D5000 that underexposed significantly. The problem was so marked that if I 'dialled in' sufficient exposure compensation it limited my choice on aperture. The only solution was to increase the ISO to a level that was unacceptable to me. Got my money back in the end and bought a D90 instead.
 
What are the settings?

If there's anything being decided by the camera (ISO, shutter speed, aperture) then the difference is the metering system.

If there's not then that is rather odd...
 
They look more or less the same to me except the D3100 has a more aggressive contrast curve (or the D90 has active d lighting switched on).

Exposure wise you couldn't really pick between them.
 
From the two shots above, it looks to me like the only difference is white balance...
