So is the same as taking a few test shots and just adjusting the MA manually?
 
The advantage of the Focal programme is that it does it automatically on Canons, and apart from adjusting the microfocus if necessary, it will also check autofocus accuracy, optimum aperture for sharpness, and it it takes away the human error from trying to interpret results.
When I tried the LensAlign system, I found it hard to differentiate between the settings, so I bought the Focal system, and I think it's well worth it.
With Nikons, you have to adjust the microfocus settings yourself, the software doesn't do it for you, like it does on the Canons.
 
Did you go for the cheap version Gary (All Id like to do is double check my own MA settings not bothered about sharpest aperture as I mostly shoot wide open), Ill be using it with a D700, whats setup time like?

Have you tried the moire pattern test? Ive found that to be really good for checking AF out.

I do intend to get the Focal software this year but so far cant find real a need for it.
 
The most important thing with setup is to make sure the tripod is nice and solid,square to target etc etc, usual stuff really. Setup doesn't take long, as the software will guide you as to whether target is lined up correctly. Takes a few minutes. So long as you use a nice bright even light source (not fluorescent etc).
It takes a few shots to determine the range of adjustments, and then the programme controls shutter release etc, with the operator changing any micro-adjustments in between.
It tells you what to dial in, and once dialled in, away it goes.

Oh, and I went for the pro version, or whatever the top one is !

That depends on the model. The D3S does adjust itself for example

You are absolutely correct Hugh, I had forgotten about the D3S. I have used it with D700, and a D7000 and it is semi automatic for those.
I do wish they could automate all Nikons, but maybe that is something for the future.
