It's not always possible to get the correct shutter count for some modern Canon cameras. However there is an App in the App Store that will do this
ShutterCount from Dire Studio works on my 5Dmklll and 6D. It seems to work OK on most of the latest Canon cameras, but alas not on my 1Dslll. There is a complete list on the App Store entry
