Right now that I have your attention.
When a CPU heatsink has a side mounted fan is it blowing cold air into the fins or sucking hot air out of the cooler?
 
are there directional arrows on the fan around the outside?

what HSF is it?

to be honest i dont think it matters a great deal, more benefit would be acheived by having the fan not flush against the heatsink as the center of the fan blocks air and creates a hotspot.
 
Generally, the wired side is the outlet side. Which way it is will depend on the positioning and airflow in the box. That is, if it is towards the front of the box it should be blowing through, if it is towards the rear, it should be pulling air through the heatsink.

I'm trying to figure out what way round is best to have the cooler, fan to rear of case or fan to front of case.

I have a 12cm exhaust fan on rear of case at same height as CPU plus 2 x 12cm fans on vie side of tower drawing cold air into the case

ah the fan on the scythe can be set up either way.

i would direct it so that it blows air towards an exhaust.

Ok got ya.

So if I am using it to force air towards the exhaust fan would you have the CPU fan mounted at the front blowing through the heatsink towards the rear of the case or mounted on the rear of the heatsink drawing air out of it.

My head thinks front mounted for a push pull effect.
 
push pull would make sense, if your exhaust is close enough it may have a positive effect on temperatures. worst case is it just gets the hot air out of the case quicker.

Given the board I'm using and the physical size of the heat sink, both it and the exhaust fan are going to be pretty close I think.

Front mounted as it will guarantee you get the most even airflow. Mounting at the rear, you could be pulling air in from top/bottom meaning one side of the heatsink will be working harder than the other
 
You want to have the heat sink fan blowing the hot air out of the CPU. It is because if it is sucking the air in, you arent actually cooling the heatsink to its maximum potential. By sucking the air out it allow a lot more of the heat to be taken out.

On my computer, it have got two large fans at the front and the side. then three smaller fans on the top and the back.
