Is there much difference in a £2.99 filter off eBay and say a hoya pro?

Yep. A good filter has various coatings which help maintain contrast and reduce problems with flair

will I lose quality?

There really isn't much comparison - you don't want to spend £1000 on some high quality precision glass and then stick a cheap bit of £2.99 rubbish on the end that's been made with all the care of a milk bottle.
Everyone will have their own favourite brand, but I stick to the Hoya Pro's.
